I have fairly good theoretical knowledge of SEO, and know the various on-page factors necessary for our site.

I have done that. I really don't believe it makes any difference what so ever for SEO. Just mix them up keeping H1, H2 on the top and then go on down in size from there.

You don't want too much going on but they help to break up the content. Your page should be broken up to hold the reader's interest and to make it easier to read. So remember short paragraphs and that "white space" is your friend. ;-) Hope that helps you. Best regards.

adding no-follow tags to your affiliate links is a good idea. No reason to leak page rank to the affiliate networks, they have enough already.

No, not a cloak. You don't really want to cloak them. Using Pretty links is ok to make them a bit more search engine friendly.
