I have 2 websites. When I click on Site manager one shows the Google Index setting as Yes and the other shows the Google index setting as NO. I can't remember how we set the

This is done by Google.
When Google indexes your website, and only then, you will see the "pretty word" YES!

I own the domain on both. So I'm still not clear as to why the second one has the google index set to NO. Sorry, I am really new at this and so I am struggling.
It means that google has not indexed yet...
You can improve that by completing your all in one seo plugin Getting Your Site Ready for Search Engines
It means that one site is indexed by google and the other not (yet).
Most rubix sites are not indexed immediately whereas owned domains are

You don't change the setting; google does. (It's actually an indicator rather than a setting.) One of your sites is indexed by google and the other isn't yet.
