When I go into my dashboard, my comment counts are working. When I go to my actual site some of my comments are not showing up, the comments are but not the count. Support said
If it is a theme issue, changing the theme will not resolve the problem retroactively, but will work properly moving forward. So don't expect the current (bad) numbers to be ever fixed.
Thanks for the reply. I sent a support ticket to the theme developer also. Just waiting to here what he has to say. I personally think it is in wordpress, but we will see. Thanks again.

I just looked on there and it shows the code, but does not say where exactly to put it in sidebar.php file?
