If when you update the theme and the header file is update then this might cause a problem, but I doubt many of the themes updates would update the header.php file because there are probably thousands of people that hard code their Google analytics code straight into the header.php file I used to and it never effected that

And in regards to you other question about my screen image, I have know idea in running Yosemite on my Mac so it's the default image.
