To my knowledge, if you transfer a website to W.A., your files should be accessible, through W.A., providing you go take the necessary steps to properly do the transfer. I think it'll take thirty days to see the full change over to W.A. Best of luck!

You have NO cPanel access to any site but you DO have FTP access plus front end access, being your WordPress login from registered domains.
Sounds like that "calling program" in your subdomain may NOT work on the WA servers. Discussing this with SiteSupport: https://my.wealthyaffiliate.com/websites/support would be your best bet.
DO provide SiteSupport with FULL disclosure on whatever it is you are using for your "calling program" so they can assist you quicker.
The Free SiteRubix hosted sites have NO FTP access, for obvious reasons.
