They are very different. Clickbank focuses on information marketing for the most part; Commission Junction is more focused on affiliate marketing, at least, that's been my experience. Neither is 'better' - that's a matter of preference.

Clickbank, in my humble opinion. If you're a newbie, you're automatically accepted.
Commissions are usually 50 to 75 percent. You get paid weekly with a minimum of just $10.
Just make sure to look for the quality products, not the junk.
