The operating system of the server your website is running on is Linux, yes. Your website however runs on PHP - but PHP is not an operating system, it's a preprocessor.
Providing the operating system you move to can run PHP you should be just fine. The only problem I've ever noticed is when moving from a Windows server to a Linux one because Linux servers are typically case sensitive with regards to filenames whilst Windows ones typically aren't...
