About internal nofollow links

Hi guys!
I have been in bettle with my website, on how to optimize my seo.
And continously, I have had nofollow attribute for my internal links.
But I could not pin point the exact issue, after much much digging, I found out that all my replies to the comments I receive are tagged as ''internal nofollow links''
I do not know how to fix it, I tried a plugin called ''remove nofollow'' but nothing has changed.
Did anyone else face the same issue?
Or does anyone know how to resolve this problem?
