I believe if you made a comment to one site and got 363 backlinks, it's because the site probably has a recent comments widget in the sidebar, so your comment with your website link intact is getting sitewide backlink. I don't think you need to fix this because as more people comment, your comment will naturally move off the widget and you'll get your one backlink. I think Google is smart enough to recognize what's going on and I don't think you'd be penalized for this.

That is the point, I don't think that google recognizes those links as quality links.

With one condition! If they are QUALITY backlinks!
High quality links (those coming from respected sites) will increase your site’s link score and your rankings, while low quality inbound links will hurt your business;
But there are several SEO tools that can help you to analyze those links and to get a list with your harmful, possibly dangerous low quality backlinks;
Do you need to fix it?
If you got 363 back links from one site then thats good as it shows google your site is a good one and that will help with ranking for you

Jay Gumbs is correct. If you are leaving your website in the "website" field, that's the reason for getting the backlinks to your website. If someone has a widget or something that displays recent comments, it will repeat across a bunch of pages.
Google pretty much ignores low-quality links these days, so it's not an issue.
