Just press 'Move' tab there at WA's Website section. Fill in your new namecheap domain. Fill in dns1 & dns 2, see the training video How to Transfer a SiteRubix Website to Your Own Domain
If I read your question correctly.
1. You can point any domains you own to WA thus using WA to host them, you can have up to 15 domains.
2. Don't really understand your question. All free domains are own by WA and can't be linked to namecheap or host by another company.
3. However, you can move your website with all the links to another domain in SiteRuby - manage -

Thanks Gerald what I was trying to do is link my website to a domain I purchased from namcheap Thanks to everybody's help no worries thanks again you where very helpful
Well the site your given when you first join ,I thought I read some where that I can't link to domain from name cheap that it would have to be sub domain ? I've gone premium since that's that change anything
The free sites are subdoamins of siterubrix so you can't link them to namecheap.
When you go premium you should buy a domain from any registrar (namecheap is just one of many) then change the nameservers through your registrars dashboard to ns1.mywahosting.com and ns2.mywahosting.com
then you can build you website using your domain on the WA site
Does it matter that I'm well into building my site, will I be able to do this after the fact

you cant link a free site from WA to namecheap (as the free sites are subdomains). But if you are premium you should buy a domain from namecheap or any other registrar and then you can move the domain name servers to WA.
