I've started using link shorteners, specifically bitly. But will using short links affect my referrals to WA?

No it won't i was thinking the same thing till i actually did it and seen for myself i was skeptical at first but it looks better

No. It will not affect your links, just shorten as you say.

I also use the pretty links to change the link entirely to what I wat it to say and none of the unnecessary stuff

No, Google doesn't like to see blatant use of affiliate links in articles so its always best to cloak them with a link shortner.

You should also only have one link per 500 words or you could be accused of spamming.
