Deactivating the Plugins to fix Poor Health Site problems!

When having problems on the site, some members suggests to try deactivate all the plugins. Next, is to activate all again and see what will happen if it fixes the site problem or not.This is also, to see what plugin is not doing well to the site.
Before deactivating the plugins, I want to ask if the settings of all the plugins will be the same when it will all be activated again. I am thinking , if I deactivate my Akismet Plugin, all my accumulated comments on all my posts and pages will be gone. It will be a big and huge work to get actual comments again if it will happen to be gone after. I just want to make sure about it before doing it so whenever I have my site a problem.
Other than that, do you have any suggestions how to fix a Poor Health Site? The fact that, from " Site is Getting Better " turns to " Site Needs Work"! I do not know what happened or is there something wrong I did to my site specially on my plugins, post and pages? I appreciate the help and suggestions.Thank You!
