Changing my Theme: Red Flags?

So, I finally added some affiliate ads and links - and discovered that the theme I currently use (Twenty Thirteen) doesn't really accommodate affiliate advertising in a functional way. Even though I like the clean look of my current theme, I don't think it will really work.

Can anyone recommend a good theme? Will I lose content if I change themes? What are the red flags I should be looking for in this process?
