AIOSEO has a header and footer script feature within the general settings, so I am wondering if this can be use instead of the plugin.

I am wondering too, I didn't know that, can you investigate and report back to me?

I have tested this and yes, that works too, you only have the header option there, not the footer.
It's a bit disappointing. When I add a banner to the footer, all is well, but when I use the header option, my favicon is disappearing and turns into the default WordPress favicon again.
I am going to use this header option, therefore, on a few posts only, and with the BF I take my lost favicon for granted
