If you want to host your domain here on WA, then definitely you need to pay the hosting fee of that domain here in WA but no need to pay anymore at GoDaddy. The domain fee here is around $13 to $15 USD.

Not sure what you mean by your theme editor not working. You should not need to be editing your theme.
Any changes you wish to make on your WordPress theme should be done by creating a child theme so that when you update your theme, your changes won't be overwritten. How To Create A Child Theme In WordPress Hope you find this helpful.

What you say two links what do you mean? Google Analytics will only provide you with one UA number, or have you created two Google accounts?

I have three websites can use my only one domain name which I have paid?
You should always make different domains for different websites. However, I always suggest you focus on one website first. Google will rank those websites more seriously which have more content. If you make 3 websites together, it will take more time for you to rank all of those websites. So, it's better to make one website first and make money from that website and then only start another one. Or, if you want to make only one website, then you can provide separated categories for a separate niche. However, for that, your topic should be similar. I'm with WA from 2014 and I've only two websites until now but also I'm earning very good. So, it doesn't matter the number of websites you have. It matters the amount of content that you put in one website by targeting various keywords and topics.
Is the domain name generic or branded towards a specific niche? If it is generic you can create subdomain’s for each additional website.
I think it is not possible to have one domain for three websites, even if it was about the same subject.
