Quite a quagmire I got into as well. It does create a whole new website. The other thing is that Google will index it as separate from what I gather.
Way around it I can see is to install the same theme on the new website, and then setting it up to look the same. Quite a job. Problem is maintaining links like menus, blog rolls and comments when they change on the other site.
